At a rather early age, Müller began playing football for TSV Pähl before deciding to join local Bundesliga side Bayern Munich in 2000 at the age of 10. At Bayern, Muller went through the youth system and in 2007, he was part of the team that was runners up in the Under 19 Bundesliga.
By March 2008, the German midfielder replaced Stephan Fürstner in a Regionalliga match against SpVgg Unterhaching and made his debut for the reserve team and also netted in the match. Still with U-19 team, Muller made two more Regionalliga debuts in the 2007–08 season.
In the 2008-09 season, the third division of football in Germany, 3. Liga, was formed and Bayern’s second string qualified for it. Müller was a crucial member of the team as he participated in 32 out of 38 games, netting 15 times. This made him the fifth top scorer of the league as well as earned him a spot in the first-team under then manager Jürgen Klinsmann.

At the begining of the 10/11 season, Muller signed another contract extension to keep him at Bayern until 2015 and had his first match on 7 August while his first goal in that season was netted on 27 November in a 4–1 win against Eintracht Frankfurt.
Muller on a winning streak was named man of the match in their first DFB-Pokal game in the 11/12 season after earning two penalties which were converted by Mario Gómez and Bastian Schweinsteiger and he went on to add a third in the closing stages to secure a 3–0 victory over Eintracht Braunschweig.
Muller then had his first league goal after 5 matches in a game against Schalke 04 in Bayern’s 2–0 win. He was also enlisted in the prestigeous FIFA Ballon d’Or award’s shortlist that year. He played his 100th Bundesliga game on 31 March 2012 against 1. FC Nürnberg.
On 19th December 2012, Müller entered another agreement extension, two years long, keeping him at the Allianz Arena until 2017.
